Skills are tied to weapons, and the class only determines which weapons you are allowed to wield. A Prophet wielding a Medium and a Prophet wielding a Mace draw from two completely separate lists; switching from Sword and Shield to Great Hammer as a Mercenary is equivalent to swapping out your available skills mid-combat.
This structure explains a rule directly stated by the development team: damage bonuses from weapon-specific skills and talents only take effect while you are holding the corresponding weapon. If you invest talent points into the Two-Handed Sword branch but enter a map with Gun and Shield, those points are wasted.
